The warnings, which mean flooding is expected, are in force on parts of the rivers Aire and Wharfe.
Flood warnings for the River Calder have been removed, although alerts are in place for some of its tributaries.
The Environment Agency said "river levels are still currently high but falling and forecast to continue to fall back to seasonal levels."
Vehicles were recovered from the A659 between Otley and Pool after being abandoned on Tuesday night after the road flooded.
