More than 1,000 plants "in various states of cultivation" were found at the bunker in Rendlesham, which is about 40 by 80ft (12 by 24m) in size.
Two men, aged 37 and 38, both of no fixed address, have been arrested on suspicion of production and cultivation of cannabis.
Suffolk Police said the plants and electrical equipment had been seized.
A spokesperson said they could not provide further details about the type of bunker, or its precise location.
