Mark Beck's double won Falkirk the game, but it was not enough to secure the title while Alloa lost the match but avoided a relegation play-off.
Beck gave Falkirk a 23rd-minute lead and, although Kevin Cawley levelled six minutes later, the home side continued to press.
They were rewarded with Craig Sibbald's 62nd-minute strike.
Ryan McCord forced Falkirk's Michael McGovern into a fine save, but Beck headed his second in time added on.
It looked like the visitors would be facing the play-offs until news came that Cowdenbeath had conceded a late equaliser at home to Queen of the South.
The Bairns could have won the Scottish Championship title had Dundee and Hamilton both slipped up.
However, Dundee secured promotion with a 2-1 win at home to Dumbarton, while Accies stay second after their 10-2 destruction of Morton.
Falkirk's season continues on Tuesday, when they travel to Dumfries to take on Queen of the South in the Premiership play-off quarter-final.
