Yorkshire lost opener Adam Lyth with the first ball of the match and Wayne Parnell took five wickets as Northants dismissed the hosts for 206 on day one.
Lyth chopped onto his own stumps and, although Tom Kohler-Cadmore (42) and Will Fraine added 66 for the second wicket, the Tykes were reduced to 80-5.
England spinner Dom Bess hit 56 to get past 200, but ex-South Africa seamer Wayne Parnell ended with five wickets.
Northants faced the final 11 overs of the day, reaching 36-0.
The visitors won the toss and put Yorkshire into bat, getting the dream start when former England batsman Lyth looked to leave off the bowling of Ben Sanderson, but diverted the ball onto his stumps.
Bad light in Leeds forced an early lunch and a return to action frustratingly lasted only three balls when the rain arrived.
Bess, together with Jonny Tattersall, added 57 for Yorkshire's sixth wicket, but the home side added no further runs after Bess was ninth out, caught at mid-wicket after miscuing a pull shot.
Ricardo Vasconcelos (21 not out) and Ben Curran (14 not out) safely negotiated a potentially tricky start and will resume 170 runs shy of Yorkshire's first-innings total.
Yorkshire opener Tom Kohler-Cadmore:
"The ball's moved around all day. Credit to their bowlers that they kept testing our forward defences and hammering away. They bowled nicely and put us under a lot of pressure.
"The way Adam Lyth's seeing the ball, it was the last thing everyone was expecting. But it shows how much of a leveller cricket is.
"You'd always want more on the board, but I reckon we'd be about par with 200. I feel that's competitive if we can get it right with the ball."
Northants bowling coach Chris Liddle:
"It was definitely a positive move for us to bowl first. We looked at the wicket and felt there was a bit in there for us. We know that when our bowling attack clicks it will be tough for any team we play against.
"Ben Sanderson bowled beautifully and could have easily had a five-for himself.
"Wayne Parnell deserved his five wickets, but we bowled very well in partnerships."
