Stockport say the fans involved in trouble during Saturday's game at Kidderminster have "damaged the reputation of their supporters."
A man has been charged with assault following the disturbances, which caused the Blue Square Bet Premier match to be halted for 31 minutes.
In a statement released on Monday, the club said they will assist the authorities with any investigation.
A 4-0 defeat confirmed County's relegation to the Conference North.
"The board of Stockport County deplores the behaviour of a small minority of individuals at Kidderminster on Saturday, who have damaged the reputation of our magnificent supporters," read the statement., external
"The club are working closely with Greater Manchester Police to identify those involved in the incidents at the game and will co-operate fully with any police, Football Association or Football Conference inquiry, and will take out banning orders against anyone identified with taking part in any criminal behaviour.
"The board would also like to make clear that comments attributed to chief executive Ryan McKnight in various national newspapers on Sunday and Monday, to the effect that blame for these incidents rests entirely with Kidderminster Harriers, were in fact never made.
"The club will now await the outcome of any subsequent enquiry before making further comment."
