Tranmere goalkeeper Owain Fon Williams saved two penalties as the League One side knocked Bolton out of the Capital One Cup on penalties.
Cole Stockton put the hosts ahead after robbing Zat Knight of the ball just before half-time at Prenton Park.
Andre Moritz picked out striker Jermaine Beckford to pull Bolton level.
As the tie went to penalties, Fon Williams denied Moritz and Alex Baptiste to send Ronnie Moore's team through to the third round.
After Stockton put Rovers ahead, Fon Williams pulled off a double save from Darren Pratley and Tom Eaves before Beckford equalised midway through the second half.
Tranmere's Evan Horwood cleared off the line from Eaves, who also had a late effort ruled out for offside.
Max Power put Tranmere ahead in the shoot-out before on Williams saved from Moritz. The home side's Jean-Louis Akpa Akpro, Horwood and James Rowe were then all on target, with Beckford and Matt Mills scoring for Championship club Bolton.
Former Wales Under-21 international Fon Williams then crucially blocked Baptiste's effort to hand Tranmere a place in round three.
Tranmere manager Ronnie Moore:
"It was a great cup game, I'm proud of them.
"It's difficult when you look at the quality they've got - it's daunting - but we dug deep and held in there and got the breaks where on another day Bolton might have got them.
"We'll take what we can get. If Liverpool or Everton get through and anything here, we know we've got a chance."
Bolton manager Dougie Freedman:
"Our decision-making around their box went wrong and let us down.
"I'm disappointed to lose the match but I felt we had done enough to win the game."
