Morton bounced back after a 3-0 loss at Palmerston Park on Saturday
Morton moved back into third place in the Championship as Lee Kilday's header at Stark's Park ensured Raith Rovers' dismal run continued.
The defender nodded in from a Michael Tidser free kick on 53 minutes.
Lawrence Shankland then missed a close-range chance for the visitors, while Thomas O'Ware shot narrowly wide.
Rovers, denied by a first-half triple-save from Derek Gaston, remain eighth in the table and have now gone 12 league games without a win.
The Kirkcaldy outfit announced the sacking of manager Gary Locke shortly after full-time.
