Kayleigh Green scored Wales' winner against Bosnia-Herzegovina but keeper Laura O'Sullivan's late penalty save ensured victory for the visitors.
Yeovil forward Green took advantage of poor defending to round keeper Almina Hodzix early in the second half.
The hosts were awarded a penalty after Alma Kameric was fouled but O'Sullivan kept out Milena Nikolic's spot-kick.
Wales are top of Group 1 with 10 points from four games, one ahead of England, who beat Kazakhstan 5-0 on Tuesday.
O'Sullivan was in fine form for Jayne Ludlow's side, pulling off several good saves, including a spectacular stop from a long-range effort from midfielder Lidja Kulis.
The visitors had earlier been denied a first-half penalty when Rachel Rowe was brought down. Shortly before the incident, Wales midfielder Jess Fishlock saw a shot from inside the area well saved.
Wales' defence had to endure late pressure but held on for a win which means Wales will finish 2017 as Group 1 leaders with their next game against England in Southampton on 6 April.
