The Wales captain, 33, has made 60 league appearances in two seasons with the Toffees after joining from Swansea in August 2016.
Williams, who is Stoke's sixth summer signing, could make his debut for the Potters against Leeds on Sunday.
"He has gone for big money in the past and had a fantastic a career so far," boss Gary Rowett told the club website., external
Rowett's side had a bid for Williams' Wales centre-back partner, James Chester, rejected by Aston Villa last month.
Williams has returned to action after suffering a punctured lung playing for Wales over the summer.
