Its second warning is for North Bank Road near Peterborough and west of the Dog in a Doublet sluice.
Water levels at the River Great Ouse from St Neots to Earith have stabilised and a flood alert is in place.
The Met Office is predicting heavy rain overnight, but said it should clear up by dawn on Sunday.
