The airport said a "technical fault" meant responses left over five days between 11:02 BST on 11 April and 10:08 on 16 April had not been recorded.
It is proposing to change some flight paths and increase the number of flights.
The airport said it had extended the consultation period until 12 May.
In a statement on its website, TAG Farnborough Airport said it "apologised for the inconvenience that this may have caused and we encourage those affected during this time to resubmit their response".
It already has permission to double the 25,000 flights it currently handles each year.
The airport said it wants to improve its efficiency, external by increasing the amount of airspace and introduce controlled airspace, which is an area within which all aircraft must be in communication with air traffic control.
