Carlisle pulled further away from the drop zone and extended Crewe's winless run in League One to six games.
Crewe's Vadaine Oliver thought he had opened the scoring but his effort was ruled out because the referee had stopped play for an injury.
Dave Symington's 20-yard shot glanced off Sean O'Hanlon to give Carlisle the lead just before the break.
Moments later Matty Robson doubled the advantage from 18 yards out, with Harry Davis snatching a late consolation.
Carlisle are now five points clear of the relegation zone, but Crewe are four points adrift of safety.
