Jack Mackreth killed off Brackley's comeback hopes and booked Conference Premier side Macclesfield's place in the FA Cup third round.
Danny Andrew slotted home for the hosts before Scott Boden's close range tap-in doubled the lead.
Minutes later, Steve Diggin reduced the deficit for the visitors before Owen Story's volley pulled Brackley level.
Mackreth sealed the win nine minutes from time with an impressive goal from a tight angle.
The victory means that Macclesfield progress to the third round of the FA Cup for the third season in a row.
