Barry Corr struck the only goal as Southend beat Burton in what proved a dress-rehearsal for when the two sides meet in the League Two play-offs.
Corr's fifth goal in six games came midway through the first half as he headed home a Kevan Hurst cross.
The Brewers went close to equalising through Lee Bell's close-range effort.
Ryan Leonard and John White may have extended the hosts' lead but their efforts were saved by Dean Lyness in the Burton goal.
Burton boss Gary Rowett told BBC Radio Derby:
"There were one or two things we did today to learn a little bit about them.
"That's why I did it - to see what we'll need when we come here away from home; what we can do and what we may not be able to do.
"I think we learnt a little bit of both. I think it made my team selection slightly clearer."
