Goalkeeper Graham Stack was sent off as Barnet passed up an early lead to lose at Fleetwood.
Jake Hyde bundled the ball home to put the Bees in front but David Ball equalised from the spot after being fouled by Stack, who was dismissed.
Jamie McGuire was denied by Barnet substitute Sam Cowler but Tom Barkhuizen's header did give Fleetwood the lead with 10 minutes remaining.
Town were close to a third, but Jamie Milligan's free-kick hit the woodwork.
