Kingsley Coman steered Robert Lewandowski's deflected shot home midway through the second half.
And Lewandowski - who scored five goals in nine minutes in the reverse fixture in September - scored eight minutes later to seal the win.
Bayern are now 11 points above second-placed Borussia Dortmund, who play Hoffenheim on Sunday.
Elsewhere, former Bayern striker Claudio Pizarro scored a late equaliser as Werder Bremen drew 2-2 with relegation rivals Darmstadt.
The 37-year-old Peruvian's 183rd Bundesliga goal makes him the fifth top scorer in the league's history.
Bottom club Hannover earned a crucial 2-1 win at Stuttgart, with Christian Schulz scoring an 83rd-minute winner.
Saturday afternoon's other game saw Hamburg draw 1-1 with Ingolstadt.
