Ricardo Santos scored an injury-time goal to give Peterborough their first victory in eight league games and send Doncaster into the relegation places.
It atoned for his earlier error that allowed Andy Williams to create James Coppinger's opener for Rovers.
Aaron Williams equalised before the break, getting in at the far post to meet a low Marcus Maddison cross.
Williams then hit the post with a header, with Santos pouncing on the rebound to seal the points.
Defeat extended Doncaster's winless run to 13 games and saw former Posh boss Darren Ferguson's side slip into the relegation places below Blackpool, who beat Crewe Alexandra away from home.
