Paul Heatley opened the scoring after two minutes at Seaview before Rory Donnelly levelled with an audacious attempt in what was a physical encounter.
Michael Carvill turned in Glackin's low drive as the Crues hit the front again only for Ryan Curran to peg back the hosts, this time after excellent work on the left from Jay Donnelly.
Older brother Rory pounced on a rebound to put Cliftonville ahead in extra-time but Philip Lowry bundled home a scrappy equaliser less than two minutes later.
Glackin's winner, after his initial effort came back off the post, appeared to cross the line despite attempts to clear from scrambling Cliftonville defenders.
Waterworth winner makes up for skewed spot-kick
Linfield bounced back from their first defeat of the season on Saturday with a hard-fought win over their arch-rivals at Windsor Park.
Andy Mitchell gave the hosts the early lead from the spot after a Peter McMahon handball.
The Blues had chances to extend their lead and were made to pay for their wastefulness when John Herron lashed a volley into the net from close-range.
Substitute Waterworth blazed a 66th minute penalty over the bar before eventually finding the back of the net deep into extra-time, reacting quickest to poke home after the crossbar had kept out his header.
Last year's beaten finalists Ballymena enjoyed complete control of their contest with the Comrades at the Showgrounds.
Ryan Mayse and Leroy Millar put David Jeffrey's side in pole position with early strikes before Cathair Friel notched a third in first half injury-time.
Perhaps the only blemish for the Sky Blues was an injury suffered by Mayse, who has impressed since his summer move from Dungannon Swifts. The forward had to be replaced midway through the opening period after a heavy challenge.
Larne remain undefeated in the Championship after 11 games and continued their impressive form against Premiership opposition to dispatch of Ards at Inver Park.
Ben Tilney curled a fine effort into the top corner before former Cliftonville duo David McDaid and Martin Donnelly put the game out of sight.
Kym Nelson pulled one back for Ards to briefly inspire hopes of a comeback although in the end it was no more than a consolation.
Bradley returns for Coleraine
Eoin Bradley was twice on target from the penalty spot as Coleraine defeated Dergview 2-1 in their North West Cup quarter-final.
Adam Buchanan had equalised for the Co Tyrone side before Bradley netted the winner in the 68th winner.
Josh Lynch and Mark Griffin sent Warrenpoint through to the Mid Ulster Cup semi-finals with a 2-1 win over Newry City, who pulled one back through Darren King.
Johnny Lafferty also scored twice as Dungannon Swifts secured a 4-1 win over Banbridge Rangers.
Ryan Harpur and Mark Patton were on the scoresheet as well for the Premiership side while Adam Loughlin was on target for the visitors.
