The Northern Ireland striker scored a sublime overhead kick winner to take his tally to three since rejoining the Rugby Park club.
Killie are now two points behind Championship leaders Arbroath, who have a game in hand.
Dunfermline remain four points clear of bottom side Queen of the South.
Lafferty had been booked early on for a high arm into the face of Efe Ambrose.
Before the match. there was a minute's silence in remembrance of Kilmarnock supporter Colin McCue, who passed away after the midweek match against Ayr United.
Kilmarnock manager Derek McInnes: "We had it all to do, but it was a terrific response. It was in complete contrast to midweek. We were more correct with our work in the second half.
"One of our supporters passed away after the game on Wednesday and we thought it was fitting to get that result today, not only for the rest of the supporters, but for the McCue family."
Dunfermline Athletic manager John Hughes: "We went in front with a great football goal and then we sat too far back off it, instead of still taking the game to them.
"From where I was standing, it looked like it was a red card [for Kyle Lafferty]."
