Steven Boyd played a neat one-two with Billy Mckay before tapping in from four yards for his first Inverness goal.
Mitch Megginson's headed goal had earlier been disallowed for offside.
Cove forward Leighton McIntosh was shown a straight red card in added time for appearing to push his head into that of Zak Delaney.
