Ioan Jones, who represents the Harlescott ward was under investigation by the Labour Party for allegedly sharing anti-Semitic posts on social media.
A Labour Party spokesman confirmed his resignation, saying "Ioan Jones is no longer a member of the Labour Party. He will no longer sit with the Labour Group."
Mr Jones has chosen not to comment, but said last week he was considering leaving the party.

Stratford District councillors say they have agreed the lowest council tax in Warwickshire after agreeing a 1.5% increase at Monday's budget setting meeting.
It will mean residents living in a band D property will pay £139.12 to the district over the year although other portions of the tax set by Warwickshire Police and county, town and parish councils will take the annual bill to nearly £1,860.
Council leader Cllr Tony Jefferson said: “We are committed to keeping any increases in council tax to a minimum and I can assure you that this budget represents real value for money.
“This will be the lowest within Warwickshire and will be amongst the lowest 10% of district councils in the country.”
Unite union, which has suspended tomorrow's bin strike, warned Birmingham City Council it was "drinking in last chance saloon".
Unite says talks today failed to reach a deal to end the industrial action over what it describes as the "blacklisting" of union members, which the council denies.
It added it wanted to "give the council a final chance to come forward with an acceptable offer to end the dispute".
The union has also warned that if no deal can be reached, it will resume strikes on Thursday.
Birmingham City Council said it welcomed the suspension of the strike and that was in everyone's interests to end the dispute before Thursday.

Attacks by dogs on livestock have cost Midlands farmers £900,000 in the past four years, according to research by the NFU Mutual insurance group, external.
It found that many of the attacks are caused by dogs which have escaped when left unsupervised in gardens.
The peak time for attacks on sheep is between January and April whilst sheep are lambing.
Attacks across England and Wales cost £4.2m between 2015 and 2018, it said.
Two people have been arrested and guns during a police raid on a property in West Bromwich.
The pistol and revolver were discovered at a property in Glastonbury Road at about 05:00.
A man, 20, and 17-year-old boy were arrested on suspicion of possession of a firearm and remain in police custody, said West Midlands Police.
