The firm said routes covering "north of Manchester, Lancashire and Cumbria" were affected and a number had "experienced issues with flooding and... seen closures and significant disruption".
A spokesman said Northern had worked "alongside Network Rail throughout the night to prepare as many rail services as possible to resume on Thursday, [but] despite this hard work, flooding is persisting, and it has become increasingly difficult to operate a reliable service".

Heavy rain has been causing problems in Cumbria.
The Environment Agency has issued five flood warnings - for the River Eden in Carlisle, at Rickerby Park, the Swifts and Stoneyholme golf courses.
Also in Wigton, where the Environment Agency has warned that properties in the Station Road area are at risk of flooding, and the Keswick Campsite is also under a flood warning.
Among the roads affected are the A6 which is closed in both directions, from M6 J42 (Carlisle South) to The Beeches Farm.
