Large metal bollards, designed to protect visitors from attacks by terrorists, were put up temporarily on the street last week.
Business owners on the narrow streets said the barriers stopped deliveries.
New barriers, which will be easier for people with disabilities to navigate and allow for deliveries, will be installed, the council confirmed.
Ashley Young, from Make It York, said it was to write to affected businesses about the new barriers.
He said: "We're pleased to have reached a workable solution to swap the current measures for a different layout that will improve access for wheelchair users, allow pallet deliveries, and increase pedestrian flows through this location."
Andy D'Agorne, the council's executive member for transport, said the new measures will support both businesses and keep visitors to the city safe.
A 23-year-old man who stands at Leeds Railway Station with a sign explaining that "It's OK to talk" has said one conversation could change a life.
Ben Ogden, from Skipton, said his mental health had worsened over the course of the pandemic but by speaking out he was able to move forward.
He wants to encourage more people to open up like he did.

Knife amnesty bins are being put in police stations around Lincolnshire and the Humber region this week to allow people to dispose of weapons safely and without consequence.
Police are warning that carrying a knife often only makes people more vulnerable and in danger of being harmed.
The Lincolnshire force said so far this year there have been 42 offences for possession of an offensive weapon, and a further 146 public order offences which intimated, referenced or involved an offensive weapon.
Insp John Roberts, of Humberside Police, said: “Operation Sceptre aims to reduce the number of people carrying weapons, especially young people.
“Knife crime presents very real and prevalent dangers and places other people in danger of serious harm.
“We will be providing knife bins throughout the week in a number of police stations across the force, where members of the public can anonymously and safely hand in weapons to remove these from our streets."

Sixty children from two local schools were on the double decker when it veered off Meadow Lane near North Hykeham at about 08:28 on Thursday.
There were no serious injuries but a 12-year-old boy suffered a broken arm and a 14-year-old girl was taken to hospital as a precaution.
Police are now asking anyone who witnessed the incident or has dashcam footage from the area at the time to contact them.

Yorkshire County Cricket Club's independent whistleblowing hotline is due to open today.
New club chair Lord Patel announced the creation of the hotline last Monday and has urged other victims to "come forward and share their experiences".
He said hearing from victims will "guide" how Yorkshire "move forward".
The hotline will allow people who've faced discrimination to make complaints using a dedicated email address.
It follows the club's failure to deal with a long-running case of racism experienced by former player, Azeem Rafiq.
In a statement released on Friday, Lord Patel said: "Setting up an independent whistleblowing hotline will allow there to be a safe space for people to come forward, secure in the knowledge their complaint will be taken seriously."
A woman in her 20s has been left "traumatised" after being attacked and sexually assaulted while walking home in Leeds, police say.
The victim was attacked by a man on King George Avenue at about 01:00 on Saturday, according to West Yorkshire Police.
A spokesperson for the force said: "The suspect is described as a black man who was big and broad with large hands.
"He is thought to be in his late 30s or 40s and clean shaven."
Officers are appealing to drivers who might have dashcam footage which captured the suspect to check their footage.
They want to speak to anyone who was driving on Harrogate Road, between the junctions of Harehills Lane and Stainbeck Lane, between 00:55 and 01:20 on Saturday morning.
They'd also like anyone who was driving on King George Avenue or Gledhow Park Drive between 00:55 and 02:15 to come forward.
Det Insp James Entwistle says: "We're trawling through CCTV in the area and are appealing for any drivers who have been in those locations between the times stated to check their dashcam footage.
"The victim has been left understandably traumatised and we are doing everything we can to support her."
Police patrols have been increased in the area to reassure local residents, police say.

Protection zones remain in place at a site in North Yorkshire after birds there were confirmed as having bird flu, external.
The Department for Environment, Food and Rural Affairs (Defra) said the H5N1 virus was found at premises near Leeming Bar, Hambleton, on Saturday, external.
Defra said further testing was under way and that all birds at the site would be humanely culled.
Temporary control zones covering 1.8 miles and 6.2 miles are in place around the Leeming Bar site.
On Thursday, the highly contagious virus was found at the Willow Wildlife Animal Sanctuary in Kirby Cross in Essex. On Friday, bird flu was found at a site in Fylde, Lancashire, external.
The Defra website states the virus is "primarily a disease of birds and the risk to the general public's health is very low".
