The boy sustained life-threatening injuries and was airlifted to hospital after the incident shortly after 13:00 GMT close to the junction of West Street and Ford Lane, Cheshire Police said.
The boy remains in Liverpool's Alder Hey Children's Hospital in a stable condition, the force added.
The bus driver was unhurt and officers are asking for any witnesses to come forward.
The 45-year-old man was known to the woman, who was in her 50s, Merseyside Police say.
