Boots said in-store pharmacists voting 92%-8% in favour of joining the PDA union rather than its own Joint Negotiating Committee was "clearly not the result we had hoped for".
Andrew Caplan, the Nottingham firm's pharmacy and retail operations director, said: "We have listened to the voice of our pharmacists and offer our congratulations to the PDA.
He continued: "We will now enter into a negotiation with the PDA over the terms of the collective bargaining agreement, how it will work and what it will cover and we’ll continue to keep our pharmacists updated on this process over the coming weeks.”

The government has announced it will be closing Welbeck Sixth Form Defence College.
The school, located outside Woodhouse, near Loughborough, moved from Welbeck in north Nottinghamshire in 2005 and provided science, technology, engineering and mathematics (STEM) education to students with the aim of going into such fields in the military.
Defence minister Mark Lancaster announced plans to close the college yesterday, as they are looking at a new scheme to recruit STEM students.
Mr Lancaster said: "The new scheme will replace the current Defence Technical Officer and Engineer Entry Scheme, which has produced some excellent young graduates but is not meeting Defence’s requirements or providing sufficient value for money."
"Defence needs to increase numbers well beyond the current scheme’s ability to deliver, and it needs to be more responsive and agile to succeed in an increasingly competitive market for STEM graduates in the UK and globally."
The college will accept a final intake in September this year before its expected closure in 2021.
Loughborough MP Nicky Morgan said she will work with the MP for Charnwood Ed Argar on the future of the buildings.

A man has been jailed for six years for causing a woman's death by dangerous driving as she waited at a bus stop on her way to go shopping.
Robert Dawson, of Paddock Way, Hatfield, Doncaster, was sentenced yesterday at Nottingham Crown Court, having pleaded guilty to causing death by dangerous driving while disqualified and making a false statement.
Janette Lee, a mother of three, died when she was hit by a car driven by Dawson on 14 January, while she was standing at a bus stop on Carlton Road, Worksop.
Her parents, Bryan and Sheila, said: "Finding your daughter lying dead in the road after being involved in a violent collision is just indescribable.
"We’re still in complete shock and disbelief that this day even happened."
Dashcam footage showed Dawson, 55, driving on the wrong side of the road, causing another driver to take evasive action, before he hit the 42-year-old mother-of-three. Dawson was also banned for driving for six years and 10 months.

An eight-year-old boy from Leicester has revealed he started carrying a knife on him while out in the city centre after being targeted by bullies.
The boy has now been persuaded to stop carrying the weapon after being referred to E2, an organisation that runs anti-knife sessions in the city.
His comments coincide with police forces in Derbyshire, Nottinghamshire and Leicestershire launching knife amnesties following a recent rise in stabbings.
He said working with E2 had made all the difference to him and he wanted other young people to follow his lead in turning his back on carrying bladed weapons.
"It's a bad thing to do. You'll get arrested or killed," he said.
