Ilmari Niskanen headed over the bar from an inviting Ryan Rydel cross for the home side, who broke the deadlock with 31 minutes on the clock.
A corner was recycled and Jake Doyle-Hayes picked out Jayden Wareham with a smart pass and the striker did the rest with a superb finish past Vicente Reyes.
Peterborough were seeing plenty of the ball, but finding Exeter hard to break down with Ed Turns blocking shots from Matt Garbett and Gustav Lindgren either side of half-time.
Veteran striker Josh Magennis made it two after 65 minutes when he powered a header in from Niskanen's fine cross.
Magennis then made it 3-0 three minutes later when he headed home another cross, this time from Rydel, to put the game beyond Peterborough.
Substitute Kieran Wilson almost made it four, but was denied by Reyes, as the Grecians continued to look the more likely to score.
Posh, on the other hand, managed just one shot on target as the search for a first league win this season continues.
