Gloucester secured a European Challenge Cup quarter-final spot, scoring six tries to beat Agen.
Gloucester thrashed the French side 61-16 in October and a similar score looked possible when Henry Purdy crossed twice in the first 12 minutes.
Callum Braley and Jason Woodward sealed a bonus point before half-time.
Agen rallied with three second-half tries but Mark Atkinson and Ed Slater touched down to send Gloucester above Pau to the top of Pool Three.
However, Pau will return to the summit if they maintain their 100% record by beating bottom club Zebre on Saturday.
Edinburgh's Pool Four win over Stade Francais on Friday means that even if the Cherry and Whites are beaten by Pau in their pool decider at Kingsholm on 19 January, they will qualify for the last eight as one of the three best group runners-up.
