The blaze started in a disused building in Nicholas Street at about 02:15 and lit up the Chinatown arch at its peak, Greater Manchester Fire and Rescue said.
The fire service said there were still "pockets of fire" inside the site and it was "very unsafe".
Borough Commander Paul Etches said: "Quite a large area of the building has suffered a partial collapse.
"The bodies were found in the first floor area. There is a lot of damage and debris that has fallen down through there as well.
"We're still carrying out systematic search to make sure no-one else is in the building."
Two bodies have been found after a fire broke out in Chinatown in Manchester city centre.

No further details are not yet known about the people found, including their gender.
Firefighters and police officers remain at the scene. An investigation into the cause is under way.

The leader of Trafford Council has been nominated as the Conservative candidate for the Greater Manchester's first mayoral election.
Sean Anstee was selected ahead of Stephen Woods, chairman of Wythenshawe & Sale East Conservatives, yesterday.
The Bowdon ward councillor tweeted, external he was "so proud", adding: "Our city is on the verge of something special".
Mr Anstee is up against Leigh MP Andy Burnham who represents Labour and Trafford councillor Jane Brophy who is standing for the Liberal Democrats in the election next May.

Portland Street is closed between Charlotte Street and Princess Street.
Stagecoach and First Manchester are currently unable to serve Piccadilly Gardens, Transport for Greater Manchester said.
The incident is also causing congestion in the city centre.
The blaze at a multi-storey commercial building on Nicholas Street, began around 02:10 and is still being tackled by fire crews.
The fire service says a big fire in Manchester's Chinatown is under control but there are concerns about the safety of the structure of the building on the Nicholas Street, just opposite the Chinese Arch.
