With 63 minutes gone, substitutes Grant Gillespie and Cameron Blues combined as the latter found the leveller with a fine finish.
And it looked like Morton had earned a fourth successive victory when Tomi Adeloye nodded in at the front post from a corner.
However, Connolly was able to bundle the ball in from close range on 91 minutes to keep Rovers two points behind Morton in fifth place.
