It was 17-year-old Cameron Keay who broke the deadlock, the substitute converting a left-foot volley from a Michael Garrity cross to score his first professional goal.
And veteran Ali Crawford added a second six minutes into stoppage time with a fine free kick to seal the victory.
The win moves Morton back up into fifth place, seven points behind Partick Thistle in fourth, while Hamilton remain a point above Dunfermline Athletic in 10th.
