Wicketkeeper De Kock made himself unavailable for South Africa after refusing to take the knee.
Cricket South Africa (CSA) issued a directive before the match that all players should make the gesture.
Captain Temba Bavuma said at the toss in Dubai that De Kock, 28, withdrew "for personal reasons".
CSA said later on Tuesday that would "await a further report from team management before deciding on next steps".

West Indies were 48-5 from their final five overs. That has led to a below-par score.
West Indies opener Evin Lewis was really good in making 56 off 35 balls today.
He gave his side a solid platform to build from but they failed to make the most of it really. Their middle-order power failed to fire again.
