The government motion, as amended by Labour and the Tories, is agreed to with 59 MSPs backing it and with 55 abstentions.
The Labour amendment is agreed to with 59 MSPs backing it and 53 against and with one abstention.
The Conservative amendment is not agreed to, with 59 MSPs backing it and 55 against.
Mr MacDonald says he is very pleased the government was able to work with Enable Scotland.
The childcare and early years minister says this is about ensuring the entire experience is inclusive for children.
The minister says the government has given clear commitment to tackle prejudiced based bullying.
SNP MSP Mark McDonald argues that "mainstreaming is not done to save money."
"Actually that is not the outcome, and is something not to be used as a motivation.
"The spend on education was £4.9 billion in 2016. Of that, £584m was spent on additional support for learning. We do see increases in expenditure."
He adds that "exclusion must be viewed as a last resort."
Childcare and Early Years Minister Mark MacDonald says the approach to mainstreaming is underpinned by GIRFEC (Getting It Right For Every Child).
Mr MacDonald says that is no more different for children with additional needs or disabilities than anyone else.

Tory MSP Michelle Ballantyne says she really welcomes the cabinet secretary's announcement today, particularly around research into mainstreaming.
Ms Ballantyne says young people with additional needs are merely asking for the same opportunities as everyone else.
She says the Education Committee heard from teacher trainees who painted an alarming picture of teacher training in additional needs.
The Tory MSP says some young teachers are really quite frightened.
Labour MSP Daniel Johnson makes three key points.
He also adds: "The number of Additional Support Needs training is down by 26%, and that results in the situation where children who are apparently mainstream only receive their education in a limited way."

Labour MSP Daniel Johnson says education should be about inclusion and fulfillment of potential and he says Mr Swinney made these points very well.
Mr Johnson says: "Education is about personalities, talent and abilities."
He says there needs to be resources for mainstreaming.
Mr Johnson welcomes the revised mainstreaming guidance.
He praised Included in the Main, the report by ENABLE Scotland.

SNP MSP Fulton Macgregor says pupils with disabilities should not be excluded by their peers or by the system.
Mr Macgregor says he is pleased the achievements of those with additional support needs is improving.
He says the success of mainstreaming is down to the implementation of the policy.
