Dylan Tait struck midway through the first half to put the Bairns in front.
And Scott Arfield converted from inside the six-yard area to double Falkirk's advantage after the break.
Miller got the final touch on Keelan Adams' shot for the hosts' third and Miller netted his second from a central position.
John McGlynn's side, who go into the last 16 draw on Sunday, begin their Scottish Premiership campaign at home to Dundee United next Saturday.
