Kadidiatou Diani opened the scoring for Lyon before Mariona Caldentey gave Arsenal hope of pulling it back when she slotted home a 78th-minute penalty.
But Melchie Dumornay was on hand to restore Lyon's advantage just four minutes later.
The French side are searching for their ninth Women's Champions League title, while Arsenal want to win it for the second time and lift a European trophy for the first time in 18 years.
After their defeat, forward Caitlin Foord said she thinks Arsenal have what it takes to turn it around.
