Several inbound flights were diverted or delayed due to the staff shortage at the West Sussex airport. Only one controller out of the scheduled three was able to work in the control tower, reportedly due to sickness.
Controllers need to take two one-hour breaks per shift, meaning the runway was closed from 1.40am-3.20am and 4.10am-5.20am on Sunday and Monday - four closures in total.
Two inbound flights were diverted and several were delayed in the early hours of Sunday morning, with a further four delayed on Monday.
There were no scheduled departures during those periods.
Responsibility for air traffic control at Gatwick switched from the National Air Traffic Services (NATS) to Air Navigation Solutions in March 2016.
Gatwick believes the staffing issue has been resolved.
An airport spokesman confirmed the runway closed "due to a shortage of available air traffic controllers during the night shift".
He added: "We worked closely with air traffic controllers and airlines to minimise the impact to passengers."

Sussex Police is to employ an extra 200 officers over the next four years, Katy Bourne, the Police and Crime Commissioner (PCC), has announced.
The Police Federation, which represents rank and file officers, welcomed the announcement, but said that more officers were still needed to make up for more than 600 posts lost since 2010.
Recorded crime, according to the federation, has risen in Sussex by nearly 20% since 2014, with the public demanding more officers to tackle it.
Ch Supt Nick May also welcomed the extra officers.
The PCC said the posts would be funded by £17m extra taken from budget reserves, and an increase in council tax amounting to £12 per year for a band D property.
Seats on more than 150 councils in England are up for grabs and there are several mayoral contests.

A critically endangered orangutan has been relocated to safety, thanks to the Uckfield charity International Animal Rescue.
The owners of a number of items including a gold brooch and jewelled ring are being sought by police.
The items were found after a burglary in Ockham Lane, in Cobham, Surrey, on Friday.
A Bromley man in his 30s has been arrested and released under investigation, Surrey Police said.
The recovered items include: a gold brooch in a blue box; a golden jewelled ring; a lighter, necklace and pendant.

Plans to redevelop Gatwick Airport station to reduce congestion have been submitted to Crawley Borough Council for approval.
Network Rail said under the new plans the station concourse would almost double in size, and eight new escalators, five new lifts and four more stairways would improve accessibility and passenger flow.
Guy Stephenson, chief commercial officer at Gatwick Airport, said: “The new Gatwick station is set to reduce congestion and give passengers a much improved experience, including a more seamless transition between airport and station."
Later this year trains will run from Gatwick Airport to London every three minutes, and a new direct service to Cambridge and Peterborough will begin.

Dozens of beach huts on the seafront at Hove have been broken into and vandalised in a spate of incidents over the past two weekends.
Sussex Police said seven chalets and 26 beach huts were damaged during the overnight hours of Friday into Saturday, while 33 beach huts were targeted during the night of Good Friday.
Several of the properties were targeted both times, with many having their doors kicked in or locks broken, but nothing stolen.
Brighton and Hove councillor Garry Peltzer Dunn, whose hut was one of those targeted, described it as "pre-meditated mindless vandalism".
"They used cutting equipment to cut the locks off, they didn't take anything, it was just pure damage," he said.
