It was hoped Queensbury Tunnel could be used by cyclists travelling between Bradford and Halifax.
But a bid to reopen the 1.4 mile (2.3km) tunnel has been threatened by emergency work to fill in an air shaft.
Highways England said the work means "any reopening is now going to be more challenging".
Campaigners, who have been fighting to reopen the tunnel for more than five years, described the work as "the engineering equivalent of knocking your house down because a hole has formed in the guttering".
A spokesperson said: "It has the potential to put permanently beyond use a historic asset which could deliver long-term social, economic and tourism benefits to the region."
Police are trying to find a missing 16-year-old girl with officers being "extremely concerned" for her safety.

An East Yorkshire road has been closed after a bus and a tractor crashed earlier today.
Humberside Police said there was oil in the road after the collision on the A1079 at Market Weighton.
No one was injured in the incident but motorists have been advised to avoid the area if possible.

Two men are then seen to load a high-value breaker into the back of the van.
South Yorkshire Police said they want to find the two men in relation to the incident in August.
CCTV images have been released of three men police want to speak to after a man was "violently" assaulted and robbed at Bradford Interchange station.
The victim, a man in his 20s, was approached by three men near to the ticket barriers at about 19:17 on Saturday, West Yorkshire Police said.
The force said the man had attempted to run away but was chased and then punched and kicked a number of times before he had money stolen from his pockets.
Officers want anyone with information about the incident to get in touch.
Nobody when injured when a skip lorry was reversed into a house a torched in Sheffield, police say.
It happened at about 19:30 last night on Shirehall Road, causing damage.
The cab of the lorry was set on fire following the suspected targeted attack.
The woman in the house was uninjured, police added.
A car was used to then drive people in the lorry away, which was subsequently involved in a crash on Beck Road.
Nobody has been arrested and police are investigating whether it's part of any wider issues in the community.
A man's been attacked with a rock as he was on his way to a takeaway in Scarborough.
The victim was left concussed for several days after being hit over the head with the rock on Dean Road at about 21:00 on 13 September, say police.
The attacker is described as a white male, about 5ft 9ins tall, in his early 20s with a slight growth of a beard and short hair.
Anyone with information about the incident is asked to contact North Yorkshire Police.

Mr King is due in court in December.
A man who was reported missing from Sheffield last week is "safe and well", according to his family.
They've been in touch with police to confirm his safety.

A North Yorkshire animal charity says it has been scammed out of more than £13,000 after its emails were intercepted by hackers.
Whitby Wildlife Sanctuary said the fraudsters intercepted emails containing banking details and altered them so money meant for a supplier was paid into a bank account under their control.
The charity, which looks after sick, injured and orphaned animals, says it's "devastated".
"Upset is an understatement", it said on a Facebook post.
"Needless to say, the police, Action Fraud, the banks and email providers in question have all been informed and are investigating.
"We hope to get the money back but the banks haven’t been able to guarantee this."
Comedian and writer David Baddiel has opened a Sheffield school's new library after responding to a hopeful tweet from staff.
Westfield School tweeted the TV entertainer on a whim as he was due to be in Sheffield for a literary festival and, to their surprise, he said yes.
Speaking at the ceremony on Monday, David Baddiel said: "I do think reading is a brilliant thing - which is why I think this library is a brilliant thing.
"And I really do hope that you get the money that you need to buy as many books as you can - as many as your students are prepared to read."
A woman from Sheffield, who was reported missing earlier, has been found "safe and well".

A man who started a police chase just minutes after being banned from driving has been given a six-month jail sentence.
Despite already being disqualified, Muhammed Hassan, 21, drove to Bradford Magistrates Court last month where he was banned from driving again for three years.
After the hearing he got back in his car, which had been ticketed for parking on double yellow lines, and drove off.
He was followed by police, but failed to stop when officers activated their blue lights.
The court heard Hassan then ignored no entry signs as he drove over the speed limit through the Little Germany area and went the wrong way down Peckover Street.
Hassan, of All Alone, Bradford, was arrested 11 days later and on Monday admitted charges of dangerous driving, driving while disqualified and driving without insurance.
Judge Jonathan Gibson said he had "clearly put people at risk by his manner of driving."
He said the jail term could have been more severe, but concluded six months was "sufficient for a first prison sentence."

Police are investigating the deaths of the animals, after they were found dead at about 07:00 on Saturday.
In a statement, the council, which runs Graves Park Animal Farm, said since the "shocking" news there has been an outpouring of support.
Councillor Mary Lea, cabinet member for Culture, Parks and Leisure, said: "I was shocked when I heard about the attack on Saturday.
"Staff are understandably, very upset and are looking at ways to improve the security at the farm to prevent such an incident from happening again.”
