North West Fire Control - the joint 999 service for Cheshire, Cumbria, Lancashire and Greater Manchester - received 116 emergency calls between 08:00 on Sunday and 08:00 on Monday.
GMFRS said some calls were from people whose cellars and basements had flooded, while others involved vehicles stranded in flood water.
The Met Office has put yellow weather warnings in place for thunderstorms for the North West on Tuesday and Wednesday.
Outbreaks of heavy rain are due to arrive early on Tuesday and spread further and become more widespread during the day on Wednesday.
Road closures remain in force across parts of Cheshire.
The A555 Airport Relief Road is closed from Chester Road to Styal Road, and the A34 from Congleton Road to Wilmslow Road is also shut and causing delays through Alderley Edge.Cheshire West Council has tweeted details of other closures.

The weather is set to be calmer with the region becoming cloudy with some sunshine, and highs of 23C.
However - rain is expected to return on Tuesday and Wednesday with a Met Office yellow warning for thunderstorms in place.

Canal boat owners said they feared being swept away as heavy rain turned water around Manchester's Castlefield basin into a torrent.
The rising water was captured by photographer Ashley Stocks as it encroached onto towpaths and roads nearby.
Homeowners in Rochdale have called for the local authority to act - after repeatedly falling victim to flooding.
Mavis and Jack Ripley were among those hit by the deluge as more than a month's worth of rain fell in the town over 48 hours.
Rochdale Council has been approached for comment.

Rush hour commuters faced delays this morning as the heavy rains continued to cause disruption to the North West's road and rail network.
Trains were cancelled between Manchester and towns including Wigan and Stalybridge. The A555 Manchester Airport Relief Road remained closed.
The equivalent ofhalf a month's rain fellon the region in the space of 24 hours, said the Met Office.
