The baby was airlifted to hospital from an address in Steward Gate in Bamford, Derbyshire, on Thursday.
Derbyshire Police said he had been in a critical condition in intensive care before he died on Saturday evening.
Anton Shields, 37, from Barnsley, in South Yorkshire, has previously been charged with assault occasioning grievous bodily harm with intent.
Mr Shields, of Hardwick Crescent, appeared at Southern Derbyshire Magistrates' Court on Saturday morning.

A man hiding in a hedge to avoid arrest was caught after he was tracked down by a police dog.
Leicestershire Police said officers were called to Ridgemere Lane, Queniborough, at about 19:35 on Thursday after receiving reports of a car going off the road and stopping in a ditch.
It's believed the occupants attempted to set the car on fire and fled, but an officer arrested three men before a police dog found the fourth hiding in nearby bushes.
All four have been arrested on suspicion of theft of a motor vehicle and are being questioned by officers.

A memorial which names 13,501 people from Nottinghamshire who died in World War One has been formally opened at Victoria Embankment by the Duke of Kent.
The sculpture, which is said to the first of its kind in the UK, has been seven years in the making to find the names of every person who died during the conflict.
Nicola Wood, whose great-great-grandfather Thomas Baxter was killed in an explosion at the national shell-filling factory in Chilwell in 1918, described it as a "tasteful and fitting memorial".
She told the Local Democracy Reporting Service: "I do think it's lovely they have brought everyone together, not just the ones killed abroad, but also on the home front."
Kay Cutts, leader of Nottinghamshire County Council, added: "It has an air of quietness and reflection, and I think there's no better way to honour the dead than to record every single name."

Health bosses have identified which parts of Leicester General Hospital (LGH) will be sold off as part of its revamp plans.
Leicester's Hospitals must sell the plots in order to secure the £367m it needs from NHS England to fund its transformation.
Roughly two-thirds of the site will be sold off for housing.
Phase one includes the homes of health workers living on site and phase two involves the majority of the hospital's buildings.
The trust said: "In our plan we have to show that with land that we no longer need for healthcare facilities should be sold off to generate money to reinvest in healthcare.
"We have to identify land that isn't being used so it can be considered for housing."
The sites are expected to generate about £22m. Roughly £31m has already been secured and spent relocating intensive care beds from LGH to Leicester Royal Infirmary and Glenfield Hospital.
The Leicester Diabetes Centre, a stroke rehabilitation unit and a primary care hub, will be based at LGH after the changes.
Discussions are ongoing about the future of the maternity wards. A midwife-led birthing centre is still being considered.
Health campaigners are unhappy with a lack of consultation over the plans and the reduction in acute beds across the city.
The two-month-old boy is airlifted to hospital and a 37-year-old man has been arrested.

Police are concerned for the safety of a 49-year-old woman who went missing yesterday.
Hilary Woolley was last seen at her home near Robinson Way, Burbage, at 13:00.
When her family returned home at 16:30, they realised she was not there and reported her as missing.
She is described as white, of large build, about 5ft tall, with shoulder length ginger hair.
