Mujeeb Ur Rahman was the last man out as Bangladesh wrapped up a 62-run win.
Samiullah Shinwari was left stranded on 49 not out at the non-strikers end.
Samiullah Shinwari and Najibullah Zadran gave Afghanistan brief hope before Najibullah was stumped to give Shakib his fifth wicket.
Ikram Ali Khil was run out at the non-strikers end in a piece of really lazy cricket.
Gulbadin was Afghanistan's main hope but when Shakib removed him and Mohammad Nabi in the space of three balls their hopes began to fade.
Gulbadin Naib and Rahmat Shah shared 49 for the opening wicket before Rahmat played an unnecessary shot to fall for 24.
Mushfiqur Rahim added 83 off 87 balls before being caught in the covers.
Shakib - who became only the second person to hit six consecutive scores of 40+ in a World Cup - survived a review after Rashid Khan thought he'd trapped him lbw before being dismissed for 51.
Tamim Iqbal and Shakib then shared 59 before Tamim was bowled trying to cut a straight ball.
Liton Das - promoted to opener today - started well before a contentious catch removed him.

Bangladesh captain Mashrafe Mortaza: "The crowd has been fantastic - thanks to them they have been supporting us tremendously.
"Shakib has been fantastic throughout the tournament, he's been phenomenal.
"The partnership between Mushfiqur and Shakib wasn't that big but that little partnership helped us a lot.
"The physio will make a call on Mahmudullah later but we have a week until the next match so he might be alright.
"We'll try our level best against Pakistan and India. It's still wide open. You never know."
Afghanistan captain Gulbadin Naib: "Obviously we played two tough games and today we missed something. Our fielding gave away 30-40 runs extra.
"The wicket was very slow and it helped our spinners. It wasn't too much tougher in the second innings but Shakib bowled really well.
"We brought Najibullah in at eight because we wanted him there at the end because he hits a strong ball so we wanted to give a chance to Ikram to rotate the strike and keep the scoreboard going but we had bad luck."
More from Shakib Al Hasan: "I did work really hard before the start of the tournament. It's the best prepared I've been and it's paying off so it is a combination of hard work and luck.
"There are two more important matches for us, two big teams to play and we have to play at our best to win.
"This victory will give us a lot of confidence."

Sho: What I like is there's no over the top celebration at the end. Get the two points and onto the next match. The mentality is just so different from any Bangladesh team I've ever seen. We may not make the top four but we're heading in the right direction.
Bangladesh all-rounder Shakib Al Hasan: "It's been great throughout this World Cup with our fans. We started well and they have been behind us all the way.
"I think the five wickets gave me greater pleasure, it was important. But I had to work really hard with the bat and without Mushfiqur and lots of little innings that really contributed we wouldn't have got that total.
"It was a team effort with the bat - we knew it would be tough with their three quality spinners. We had to bat really well to get those runs."

Bangladesh beating Pakistan wouldn't be an upset. India should sweep them aside though.
Unsurprisingly Shakib Al Hasan has been named man of the match.
And he's just had what felt like the longest handshake on record with one of the sponsors.
So in the end Afghanistan fall well short.
I'm still so confused by their thought process. They keep changing their side - I think there is some serious muddled thinking in their camp at the moment.
They started the tournament by slogging their way through games. They now seem intent on blocking for 35+ overs, letting the rate get out of hand and then collapsing.
